Alt+clicking on most stacks will break them, but doing it on a stack of crafting tools (such as the Modular Alchemy Box or the Porta-Still) won't break it, but will pick up the entire stack. Putting the stack in a crafting slot won't break it either.
It's a known bug with the ways crafting kits interact, I don't know if it's high on the priority list though.
