Does it work correctly in the launcher? I've seen the same effect the other way, if music is muted in the launcher it can't be adjusted in game.
Also note that if using that awful mess known as Steam Cloud, it can and will sometimes get confused and replace your settings every last time you launch. Use -nukesteamcloud through Steam if using that. Be warned that this will delete your saves and mods too.
