Most stats actually are a flat %, like block/dodge/counter, so 40 counter is 40%. I believe magic resist is also. Magic reflect certainly is.
There is some kind of solution coming. I can't give more details than that, but Dbaum said the same thing a while ago.
Maybe the mods are disabling themselves? Have you checked the mod launcher?
